Is there a way to have people that connect to IRC register, with a nick and email  , then we would email this new member a password ?

This would be done at the server level I supose , before they could join any rooms .

Well to force them to have to register to join any channels you could always set +R (registered nicks ONLY may join)

There is also a built in function of Anope to send a confirmation code to make sure the email supplied is valid, but that doesnt stop the user changing the email address to a fake one after confirmation is completed.

When someone registers a nick with NickServ they have their own seperate NickServ password anyway.

indeed they do , but that doesn't solve my problem,  we want to be able to have Members only sign in

Users log onto an ircd, not Anope. That means you need to ask your ircd support team.
